If the vent ran along the exterior, that would be the culprit.
Assuming it is a B-vent and vent ran out through the roof, check...
- for additional rust in the attic below the roofline.
- water entry as vent penetrates the roof on top.
- vent connection at screw holes (could H2O penetrate?)...
However, being that the rust appears closer to the furnace, I would venture that the vent connector is too big for the furnance (tempting the exhaust gas to loiter) causing condensation...that leads to rust lower in the vent.
Definately recommend repair.

This is the draft diverter box on the furnace, it is normally just painted heavy gauge sheet metal, flue gases have a high level of moisture and over 20 yrs + they will rust, this is normal. if this is a newer furnace under 20yrs (natural draft) poor combustion can also cause this.
