well, seeing how all the nails are shinny and not rusted, some of the wood looks new and not so profesionaly cut or installed, i’d tend to think it’s mildew from were the owner had wood laying around in undesirable conditions. the "water spots could have been from before the new roof was installed?

New shingles have shinny nails.
thats my point Roy. it shows evidence of recent repairs and could be old damage, or lumber stored outside at the yard or home or what ever. why replace a rafter just 'cuz it has an old water stain, ya don't you leave it there and fix the roof and some other frame work while your at it. seen it at least 127.6 times.
