Home today has a chimney with one flue, in the basement is a water heater and furnace venting into the chimney, on the second floor is another water heater that vents into the same flue. Is this ok?

Steve,

I see no problem with this installation, providing the chimney is large enough to accommodate all three venting appliances. Manufacturers usually specify flue dimensions and chimney requirements for their products.

Also make sure that these appliances are all burning the same fuel in the same liner. Oil-burning appliances cannot be connected to the same flue as a gas-burning appliance. And the same goes for wood burning appliances.

If you don't have a clue on sizing the chimney...Take the easy way out. Just turn on every appliance that you're concerned with and check all the draft hoods for proper venting using a mirror next the hood. If the mirror condensates, you have draft problems.
Recommend a heating tech to evaluate venting.
