The garage door sensor is installed with the wire going from the electrical box directly to the sensor. Home builder and code inspector checked off as OK. I noted that as it can be broken due to any # of reasons it would be best to tuck it into the wall. This is typical on this tract of homes. Also both sides of door are the same. Do I continue to note this? Or do I accept the builder and inspection officers approval?

As these things are basically "fail-safe" I wouldn't get too concerned. The coiled section would allow for a lot of abuse before any damage occiurred. If the low-voltage wire did break, then the door simply won't close (same as interrupting the beam) so I don't see it as a safety issue.
You could make a helpful "suggestion" that it would be better stapled along the wall, but I don't think I'd call it as a "must repair".

The way the wire exits the box and the splice in the middle of the span (especially considering that there was plenty of wire supplied with the unit) just screams LOOK AT ME I"M AN AMATEUR!
This installation in itself probably isn't a real problem but it would surely make me open my eyes wider while looking at everything else.

Well what I’ve been learning over the last 6 mos. is to make suggestions and recomendations. I also put in my reports 'DO NOT LET CHILDREN PLAY ON OR AROUND THESE WIRES". That is what you get for low bid work.
The garage door installer that did this must have been lazy.
The wire is very subject to being broken and I would have wrote it up, because if the wire breaks, the door won't work, and most homeowners would not know what to do.
This happened to my daughters house and she went two months opening the door by hand. When I finally went up to her house and told me that I went down in the garage and it took me two minutes to repair. She could not believe that at all. But that is the way it is.
