looks like there used to be a flue here but then it is covered and I am wondering if the way it was covered is acceptable or is there anything to call here?

I would recommend a carpenter secure the patch properly. Someone walking the roof could break through if the patch only is covered the the shingles

Improper patch in the roof.
The plywood should have been cut on the trusses and proper blocking that matches the depth of the truss on each side of the patch.
Recommend repairs by someone that knows what the hell they are doing. Is that called a carpenter?
