I don’t like this either. But it maybe per manufactures installation guidelines. I didn’t look up them up.
I see moisture in the valley and along the eaves in the last picture. Also there is debris on top of the “never have to clean your gutters cover”. Did you get up and see if there is any water ice dam shield? Also where is it leaking in the attic should be evidence in there. Keep us posted.

Hard to see from the pics but looks to me that the chimney upper flashing is not properly inset into the grout seams. Also the trailing/lower edge of the flashing improperly lays UNDER the shingles. To me thats a sure fire path to water intrusion…eventually.
Sorry if I missed it, but did they say where they are seeing leaks?
Installation and exposure of the shingles looks good. I installed slate line when I was a roofing contractor. The only thing I do not like about GAF‘s version versus Certainteed‘s is that the slots between the tabs narrow down to a point rather than Certainteed’s is inverted. It is possible water could spread beneath the tab where it funnels down to a point. The shingles have not been manufactured for a while.
The other thing I see is at the porch it looks like the shingles are installed add too low of a slope and they did not adjust the exposure as they should be between a 2:12 and 4:12.
